Depends on the heat output of the components and how you work out the airflow. A lot of basic systems can get by with just one auxiliary fan in the case (usually somewhere to the front)
How you guys go about running fans? Is there a set way?

Sort of. The basic principle is that heat rises so the intake fans should be on the lower points of the case (front, base) and the exhaust fans should be on the upper rear and top. Some manufacturers of all in one liquid coolers state that its best to mount the cooling fans as intake even when the radiator is mounted on the rear or top of the case so you will have to reverse the airflow order. I'd say experiment a bit and use some temperature monitor apps and see which works best for you.
Also I need to install a second hard drive into my pc. Is that a complicated process?

pc is meant to take in cool air from the surroundings via the front fan...pass it over your components for cooling...and the exhaust fan pull the hot air out if the system.
as for installing a second hard drive - you first need to know what type your got. IDE or sata.
locate free power and data cables inside your pc - power cables come from the PSU -data cables- you may have to run out and buy one.
for IDE drives you may need to set the jumpers on the drive itself to correspond to your system configuration-if you have other IDE drives installed - as well as position of the drive on the cable.
for SATA drives...idiot proof...plug and play no jumpers or anything - connect data an power cables an boot up.
in both cases you MAY have to enter the bios and manually set some options....
