What techniques do you use for time aligning your subwoofers with your midbass speakers in your car? Do you just do a physical measurement and plug those dimensions into your DSP, or do you do something else?

Depends on how much you have to remove. A Dremel with a grinder bit or even an ordinary electric drill with a grinding wheel may be all you need.

I see those A pillar speaker pod thingies are very popular. I wonder how they deal with the diffraction issue though? Placing a driver in a circular baffle (in this case, a baffle that's slightly wider than the driver itself) can result in huge diffraction issues.

Depends on how silly you want to get and how much space you want to give up. Tapped horns using 15" or at 18" drivers for example will take up a bit of space, but get pretty loud if you give them enough power.

Not only is the port length too long, but a 2" vent is too small for a 12" car audio woofer. The minimum I'd use is a 4" vent (or if pushed, a 3" properly-flared vent) for a 12" car audio woofer.
